Hughes was noted for his involvement in defending Catholicism, encouraging the American Irish to pledge their allegiance to America, defended the Church against the nativists, founding the "Catholic Herald," "The Metropolitan Record"and "Freeman's Journal."He solicited in Europe various missionary societies, several who came to America resulting in the establishment of Sacret Heart Academy in Manhattanville and several other institution as well as having brought over the Christian Brothers who later founded Manhattan College. He founded St. John's College and was a leader in the establishment of the North American College in Rome.
