Auch seine Variationen für Orgel über God save the King werden heute noch gespielt. Das zum Volkslied gewordene Wanderschaft vertont eine Dichtung von Johann Ludwig Wilhelm Müller, die auch Franz Schubert als Eröffnungslied seines Zyklus Die schöne Müllerin vertonte. Auch von weiteren Dichtungen aus diesem Zyklus liegen Vertonungen für vier Männerstimmen von Carl Friedrich Zöllner vor. Zöllner hat auch das Müller-Gedicht Im Krug zum grünen Kranze vertont (op.14,3), die heute berühmte und noch immer gern gesungene Vertonung ist jedoch nicht von ihm, sondern von Johann Friedrich Reichardt. Manche Weisen von Andreas Zöllner, der vor allem in Meiningen tätig war, wurden fälschlicherweise Carl Friedrich Zöllner zugeschrieben.
